I agree with Minny! I've been working with a few rare breeds since last fall and I regret not crossbreeding more to get all of the DNA points into my foals sooner.
Focusing on the registry stars is really important for jump performance, so you could item up a few of those 2nd gen foals and get their ranks really high and that will help the performance of the whole herd. I noticed a big change in registry stars when I had at least 10-15 horses ranked under 1000, and even a few under 100. That's not an official number, just a guess ;)
One other thing that is expensive but might be helpful for preventing inbreeding is looking for players with retired Chejus from years ago, and paying them to DNA breed a few for you. My friend and I did that with our American Paints and it helped a LOT. We found somebody who had some nice APHs from January 2022 and we provided the DNA Breed items and got 30 foals out of it, all of which performed really well and complemented our foundation lines nicely.

I normally focus on population numbers up at first to try and get my registry stars up and then I start looking at crossbreeding with common well performing breeds. and then usually once my registries are up and the breed can improve I either DNA breed a whole lot of foals or I buy a new set of Foundies. I think the most important thing you've got to think of as well is what improves a pixels performance?
- registry stars
- DNA
(feed etc)
So I generally try at get as much DNA into my pixels as possible to give them the best chance. So that's also making smart decision's about the items on your foundie's, But it really depends if you prefer natural or dont mind itemed!
